I think you are actually getting notifications from your notifications centre. Go into settings notifications Mail. Turn off alert style notifications for your favorites and For all email accounts.
Having mailset to fetch manually might actually make this worse. Because when you access your mail account it will then check for new mail and give you all the notifications at once.
