The archive messages should go into an archive folder.

As Raul says, every message you have in Gmail is in the All Mail folder. This can be useful when looking for a message, but you don't know what folder it might be in.

I turn archiving off on my phone and just delete the messages I don't want to keep around. This moves the messages into the trash folder, where they'll be deleted in just over a month. I don't usually mess with sent messages or messages saved in my drafts folder, but you could delete them the same way. Ditto for any messages you saved in a folder that you don't want around any more.

Remember, you have like 8G of storage on the Gmail server and only the last 50 messages are kept on your iPhone, so space isn't usually an issue.
