I think there are 2 things here. The Kindle for PC app and the Kindle for iPhone app. The Kindle for iPhone uses .mobi format files. I don't read books on my computer. I had the Kindle for PC app on my computer and uninstalled it because I never used it. I assume this is their original and complete format so I'm not really sure what you mean. The filenames are a bit cryptic since they contain no title but just a book number. I don't disagree with your assessment of the Kindle for PC program but it seems once you've downloaded it, Amazon keeps track of that and gives you the option to save a new Kindle purchase to either your iDevice or your PC.
