I think I'm finally getting the idea.  I've started playing with the sync
function and I think I'll be able to save everything from my old iPhone to

Sieghard has already explained  some of the distinctions of what gets saved
in a backup.  I'll just state that as far as saving specific working
versions of apps, you have to keep a copy of that app's file on your
computer, either by transferring a version of the app into ITunes while that
particular app or version is still available in the App Store (e.g., by
"buying" the app through iTunes on your computer, or by having previously
set your iTunes preferences so that app purchases automatically download to
your computer.). If the only of an app like Bluetooth X exists as file on
your iPhone or other iOS device, and you made the purchase from that device,
and the app Is no longer in the App Store due to being removed by Apple for
violating their guidelines, then you have to get a copy of that app saved
onto your computer.  

In general, you'd do this by connecting your iPhone to your computer and
using the "Transfer Purchases" option, which copies any app, music, movie,
or book purchase files on your device that are not on your computer into
your iTunes library.  This will also replace any old versions of apps with
the latest copy available on your device, and move the older versions to the
Trash.  If you want to keep a specific version, savea copy to another
location, or make sure to get the copy that might have been moved into the
Trash.

I'm not sure where the "Transfer Purchases" option will be located for you
in iTunes, since I'm on a Mac, and have refused to update to iTunes 11.
Under iTunes 10, this option to transfer purchases automatically came up
when you do a sync.  If you show the sidebar in iTunes 11 (Coomand+Option+S
on a Mac, or Control+S in Windows to toggle sidebar between show and hide),
you can select your attached iPhone or other device in the sidebar, and
bring up the Context menu(VO+Shift+M or Control+Click on a Mac, or
right-click mouse in Windows).  "Transfer Purchases" from your device should
be one of the options.  You should also be able to navigate to the "File"
menu on your iTunes menu bar , select "Devices" and choose the "Transfer
Purchases" option.

There are also some third party software options that will let you copy
individual apps from the connected device to your.iTunes library.  I don't
know what works for Windows, since I think someone mentioned that a popular
Windows choice, iExplorer, is not accessible with JAWS or NVDA.  However,
PhoneView for the Mac, and some other options are accessible with VoiceOver.

Finally, I think you can still access previous purchases that are no longer
available in the App Store, but that were not removed for violating
guidelines, as Bluetooth X was (for using private Apple APIs to operate.) I
hope so, for all the people who bought InDaisy, that was expensive and which
is no longer available.

Other apps like Bluetooth X that were removed include its predecessor,
Bluetooth OnOff (appeared April 17, 2012, removed a week later).  Bluetooth
X (May 9, 2012) was mentioned on list for those who missed the release of
Bluetooth OnOff.  The only app with similar functionality I'm aware of is an
app named Blue Suite ($0.99) by Mirco Bettelini.  You could try that one
out.
