I got the same message, decided since I know what is on my devices and that
there are apps in iTunes that I took off devices that this was something I
could ignore and just continued.  Everything is in its place where it
belongs.

Wow! thanks for the amazingly quick reply Richard! Ok, found the right-click
Apps entry, but what do I do with it? I found a list of all my apps, but I
can't seem to figure out how I'm suppose to modify any of this stuff. :(

In iTunes, get focus on your Touch in the sources treeview, then right click

and arrow through the choices to transfer purchases. that option may also be

on the file menu.
Then, you should be good to go.
