This looks kind of confusing to me. I'm not sure about the terminology being used. There are inboxes for each account, there is ALL INBOXES and then there is ALL MAILBOXES. All mailboxes doesn't actually show any emails; it is the hallway from which you choose the various doors into accounts and boxes. All INBOXES shows all your incoming emails regardless of which account they came to when sent. Each individual inbox shows the mail that came to that account so of course mail will show up in ALL INBOXES and one of the inboxes. As for ALL MAIL, there is or can be such a mailbox at least in gmail which would indeed contain all messages including ones deleted according to your setup. I'm not sure what the exact issue is here but I think the terminology being used might be creating confusion.
