In the accessibility settings there is an option called "Increase Contrast" which, if I remember correctly from a while back, is the setting that's doing this to your keyboard. I think I recall someone saying that the only place this setting is implemented is on the keyboard layout in only a few different contexts. Entering credentials for the app store is one of these contexts.
