I've had issues having all of my fingers recognized as well. My left thumb works the most often and reliably, which is probably the one I will use to authorize the Apple Pay transactions. I think the point of using your fingerprint is not having to enter your password, but I haven't tried Apple Pay yet so havent' been in the situation of it not working.
