Could you please specify where is your Working Copy Root set to? To do this please select VisualSVN->Set Working copy root command in the Visual Studio main menu. Please also check if the list of files in the Commit dialogs before pressing the Commit button are the same in the VS and outside (using the TortoiseSVN)?
