Hi Kent!
I'm not sure what's going on here. I inspected the mesh in Paraview and one
thing that could ring a bell is that your two-layer boundary layer is really
tiny. Could it be that the numerical precision with which vmtk writes out point
coordinates is not sufficient and a few points on the boundary and on the first
layer turn out to be coincident (in the msh file, not in memory)?
One thing you can try is to scale the mesh by a factor of ten
vmtkmeshscaling -scale 10
before writing out in msh format.
