   I have added the script to the lib/vmtk/vmtk directory. I tried to run the 
vmtksurfaceclipper using pypepad with two surfaces. I'm not sure if my syntax 
in Pypepad is wrong, or if there is some greater problems that I have from 
adding the python script to my lib/vmtk/vmtk directory. Below is the script 
that I used in Pypepad to try and run the code:

vmtkrenderer --pipe vmtksurfaceclipper -ifile Inputfile1.vtp -ofile 
OutputFile1.vtp --pipe vmtksurfaceclipper -transform @.otransform -ifile 
/InputFile2.vtp -ofile /OutputFile2.vtp

Is this the correct syntax for using this script for multiple models that I 
want to clip with the same clipping widget?

Hi Ben,
 in your case just take the script and copy it to the lib/vmtk/vmtk directory 
in your vmtk installation, it should work out of the box.
