This seems to imply that you may have repaired Permissions ..... AFTER .... the latest software
was installed .    If so , that is the way to go.
It is not unusual for Installers to alter the Permissions during the installation process ,
so you do need to Repair them after an Installation.

You could try setting up a new User and try scanning from the new user
to see if that bypasses your problems.
