Hi Ian, I can't be entirely sure from your description, but it sounds to me that you have come across the same bug that I posted about a couple of weeks back. I have to dash off to shop for my Mum right now, but please have a quick read of the series of emails with the title "Mail.app highlighting after delete in OS X"
It is an issue that has also been troubling me for some months now, and I have found others in the Apple support forums with the same problem. I resorted in the end to posting a bug report to the Apple support site. I have to run, but if this is the problem I'll be more specific when I next have some computer time later today.
