Ok, it seems doing the trick of starting iBooks without the external drive attached worked. It allows the iBook setup to complete, now I'm in the process of dropping the epubs into ibooks and it is happily importing and ordering them. Will take some time but for the moment at least it seems to be progressing nicely.
