Test if this makes any difference:
Go to System Preferences > Notifications - scroll down to Mail
Mail alert style: select “Banners’ if you don’t already have this selected.

"Banners appear in the upper-right corner and go away automatically. Alerts 
stay on screen until dismissed”
That is how I have Notifications set for most of my applications.
