Sierra boasts a new feature called iCloud Documents an Desktop, which synchronises all the files on your Desktop and your Documents Folder (there’s no choice here) to iCloud, the idea being that all of those files become available to all of your other devices. It is turned on by default in a new Sierra installation, s when you first run Sierra it copies all of yourt candidate files up to iCloud Drive and deletes them from your computer. Fine if you have less that 5Gb of files, and you don’t use iCloud Drive for anything else. My documents Folder contains well over 700Gb of files created over many years of activity, so I was very careful to make sure I turned this feature off before running Sierra for the first time. The above articles contain tips on how to restore things to the way they were. Following a clean install of Sierra (which is essentiall wehat you have) you cam use Migration Assistant (in /Applications/Utilities) to "restore from a Time Machine Disk”. This will bring everything back painlessly, but in your new Sierra environment (ie, you won’t revert to the previous OS).
