Assuminng that you are using v5.0x, the file is IPNOTIFY.INI, located in your Win directory. This contains your notifications. The alerts themselves are a property of your individual maps. v6.0x stores the notifications as separate files in a /notification subdirectory structure underneath the WhatsUp Gold program directory.
