If you need extra drivers from a CD to be added to the OS install, then
It appears that the BIOS/Motherboard does not include drivers for the SATA
connections.

That means that the system won't access the drives at Boot time, so you will
not be able to use them as a bootable drive
You may, however be able to access them as the OS drive, by including a
small bootable partition on your normal PATA drives, and
just include a boot manager and appropriate drivers to access the SATA
drives on that partition.
Just remember, if you do that, then the SATA drives will not be bootable, so
any backup for recovery purposes needs to be to a PATA drive, or include the
boot manager partition.

Re safe mode - you may be able to re-build your system, and include drivers
from the hardware CD in the windows as system boot facilities,
losing them from the system as viewed by the safe mode boot - which does not
include any extra drivers should be expected if they are being accessed by
windows using windows drivers that the safe boot doesn't include.

That may, depending on which part of the boot facility is putting out the
message, even allow a boot from the SATA drive

My system boots from the Raid drive on IDE 3, but I had to partition that
drive using the normal IDE channel before the BIOS would see it and install
the 'optional' drivers for the Raid connections.

You may find testing easier if you stick to trying to get the SATA to boot
to DOS - that will show when the drivers are found/activated early enough in
the start-up - when you have solved the problems for a DOS boot you can
start 'playing' with the 2 hour windows boot
