Well, one thing is to select a different location when given the chance during program installation.
To change the default requires registry editing: http://www.winguides.com/registry/display.php/1137/ Some installation routines may not pay attention to that, of course. I much prefer having everything relevant to OS + programs on one partition - it makes for a tidy image backup of things that don't change that much. You may want to ask yourself why you want to do this and what is being improved by changing this default (and whether the assumption about that improvement is valid).
