They use pop/smtp generally.

Some, Novell GroupWise, for instance, use a native encryption and do not use pop/smtp 
unless
sent "over the internet" via their own gateway.  And, generally, they can encrypt when 
doing so between
others of the same inclination.

Not by default, generally.

There is an SSL thingie for mail, then there is PGP and so forth.
