I don't know about Access, but the FMP databases that I started with looked like something simple to move to mysql, but on closer inspection, I'd used a lot of FMP-specific functionality. Calculated fields, portals, etc. It ended up being easier to start from scratch in mysql and have all the logic living in witango.

They could be telling you that they have fully utilized Access-specific functions that will drive you nuts in finding and replicating. When I had Access/SQL Server people working for me, I asked about using the migration tools, and they always responded that they worked "sorta" and "well, it depends..."

They have a content management tool built in Access. It uses ASP. We want
them to migrate it to SQL 2000 or MySQL.

My understanding was that if the table structures were the same this would
not be a complex task. They are saying it will take a lot of programming
time.

Who's right?
