That would be way easier to accomplish using Reflection and Linq to XML in C#/.NET code.
Still, I'm not sure how this is a WiX / Installer problem. It sounds more like your application is using some sort of dependency injection / composable application pattern and your developers are dumping it off on to the build / install team to make the magic happen.
