I believe bullet B applies here. I've heard the "make it better for the user" argument before but that only assumes the installer will never fail. In reality the complexity is being shifted from the application to the installer and I assure you that the application is much better geared to handle this from both a framework perspective and a seperation of concerns perspective. Been there, done that... trust me. That said, read the comments for balance. If you can't win this argument, there are ways to get it done. I just don't think it's the best way to go. Our application can ship with different plugins. If the user selects to have one of the plugins installed we would like for the installer to build the associated config entries which would enable it in the application.
