I'm using the very same version of VMware on both wmlive/wmaker installations. The only difference between the two is wmlive/wmaker. (Although VMware (and Tools) was probably at version 9.0.0 when I setup wmaker last year ... Hummm)
For what it's worth, I think the issue starts with grub. Last
year's grub is version 1.99-23 and it starts out at 1920x1080 with
wmaker following suit whereas this year's version of grub is 1.99-27 and
it starts out small, ignoring the 'GRUB_GFXMODE' line.

Once the wmlive/wmaker desktop is up, could you try to run from the
wmaker root menu "WindowMaker > Applications > Display Resolution",
which will fire up an instance of the lxrandr application.

It will show you all currently available display resolutions and lets
you seamlessly switch between them. If the dock and clip are still
slightly displaced after any resolution switch, a simple restart of
wmaker should take care of it. Does this help with VMware?
The Display Resolution has always worked once I got VMware Tools installed but I do have to manually restart the session in order to straighten out the dock and clip. I built an AutoStart command that partially takes care of these issues: ~/GNUstep/AutoStart/Enabled/00_vmware-user

    #set -x
    /usr/bin/vmware-user
    xrandr --output default --mode 1920x1080

but this still leaves me needing to restart the desktop session. Is there a command I could issue after xrandr that would restart my desktop session?
I also run the latest Oracle VM VirtualBox so maybe I'll give it a whirl
and see what happens.

I just verified that the above mentioned works just fine and as
described with VirtualBox version 4.2.10 r84104.
