John,

"Update Folders After Transfer" refers to when you manually upload a file
within the WS_FTP Pro interface.  This option does not pertain to the
Utilities.  You may also want to disable directory caching that way it gives
a new listing each time you connect.

As far as the sync problem goes I would send a copy of the control file you
are using to the Ipswitch rep you are working with so they have a better
understanding of what the sync is supposed to do.
