I found out it wasn't a problem with WS FTP it was with a service we created that monitors the IN bucket for file transmissions.

 The timeout periods are used as a protection against waiting forever for a response.  WS_FTP Pro 8.02 has at least two timeout periods, one when connecting to a server and one when issuing commands.  Extending these times would make the client wait longer for a response before deciding that the server or the connection has a problem.  You can change the first timeout periods in the advanced site options, it appears as "Network Timeout".
