If your in a Win2K Active Directory environment, there's some sort of A/D property that can be watched. We have a Windows Service that we wrote that does this for another process (non WS_FTP related). The millisecond the file is finished being written, a Windows event is fired and alerts the Service that there's a file sitting in the monitored directory. Our service app then does it's magic (which consists of decrypting the file, moving it to another location, and starting another process... the next step in the chain).
I didn't write it, but I'll see if I can get a code snippet or at least the name of the function call from one of the developers if you're interested in this approach.
