I found an answer. We are using a checkpoint firewall and inside the firewall we can choose which commands to allow via ftp, and we set the MDTM command to be dropped.

I can see in the ftp logs that they are using the mdtm command from their client to change the timestamp.. and I cannot find a way to disable this within the software.
