Will you have the VPN tunnel established 24x7?  If so, then your WS_FTP
processes won't need any 'awareness' -- just use the correct IP address
of the destination system on the far side of the VPN tunnel.
 
IF the tunnel will only be up when you want to transfer files, you'll
have to find a way to programatically establish the tunnel. This may
mean that you need to script (batch file) the establishment of the VPN
tunnel via Winodws Task Scheduler and then call your WSFTP script from
your batch file, then disconnect the tunnel at the end.
 
No, it's not terribly elegant.

        You need VPN client software or a hardware-based VPN connection
(firewall, VPN concentrator) configured to establish the VPN connection
to their network BEFORE you initiate the WS_FTP processes.  Contact your
fulfillment center's technical personnel for assistance.  Your WSFTP
processes probably won't need to chanage.

        I've been using WS_FTP Professional 2006 to send and receive
daily files from our fulfillment center's FTP site.  I just received
notice that they are now requiring that we go thru their new VPN to get
to the FTP site.  How do I implement this in WS_FTP?  My concern is that
all of our tasks are currently scheduled and happen automatically... I
don't want that to change!
