I use an autotuner at the antenna and it does not retune at very low power levels so that statement is not universally true. I hit the tune button when I change bands for obvious reasons. On my setup there is an audio level adjustment on the radio, there is the TX level knob on the SignaLink USB, there is the Windows audio level control, and there is a Pwr slider on WSJT-X. For all the digial modes, you should never mess with the transmitter power level. It should always be set much higher than the power at which you intend to transmit and on most rigs can just be left at the maximum to ensure that ALC never kicks in. The actual transmit power is then set with one or more of the audio controls. For the vast majority of radios, you should never be operating anywhere near your maximum power output on any of the digital modes. If you have a QRP rig YMMV. In my case, the initial setup was to set all the software controls to 50%, the SignalLink USB TX level control to max, and the radio audio control so that the transmitter just puts out maximum power into the dummy load. After that, the actual power is controlled by the SignalLink USB TX level and only tweaked to account for the transmitter audio frequency response curve. And I have no issues with switching to a different software and mode, e.g. going to WinWarbler and PSK.
