Hi Mike,to some extent you have to look at the jt9 source code to ensure you have the correct command line options. You may even need to customize the program a little as the wsjtx/jt9 interface is not wholly controlled by command line arguments -- it has a different mechanism for passing arguments. Looking at the jt65 utility may also help, it just runs the jt65 decoder and is easier to tweak for learning purposes.
First thing to check is that you gave the same lower and upper frequency cut off values.
