Funny thing that you have going.  From what I can see, you are the ONLY one
that this is happening to,
so it has to be in your setup.  Is it still doing it?  If you start up WSJT
via N1MM, is it now logging correctly?
If so, can you regard it as a glitch?  If the problem can't be reproduced,
how much of a problem is it?  But if
it is still going on, read on.

Restart your computer.

I would go into each of the 3 versions that you have, one at a time, find
where their folder is, and run the program
off the wsjt.exe line.  As you run each one, see if the problem is gone.
If it only persists in one of the programs,
you know where the problem is.  If they all run fine alone, read on.

I don't know anything about WSJT-Z, and you shouldn't mention it on the
reflector or you're apt to be blackballed.
So, unless you're well into it, I would delete it.  See if that solves your
problem.

As far as WSJT is concerned, I do believe that you are dealing with two
.ini files.  When you start it up NOT through
N1MM, there is an ini file in the same folder as the wsjt.exe file.  If you
are starting WSJT through N1MM, you will
probably find the ini file in c:\Users\{user
name}\AppData\Local\WSJT-X\WSJT-X-For EW1 or without the EW1.
You will find ini files at both locations- simple rename them so the
program will be forced to start with a vanilla
ini file.  Then see if it happens.

If the problem is no longer be produced, just chalk it up to bad karma.

BTW, I NEVER use automatic logging.  I'm smarter than WSJT at recognizing
when a QSO is complete,
and an "ENTER" key is a small inconvenience to pay to make sure its logged
correctly.
