AH! The tnc-startup.kpc3 script is for a serial TNC in normal mode, not KISS mode. If you've set up the interface with "Serial TNC" and connected the serial port to a KISS TNC it'll do the Wrong Thing. To use your KPC3 in KISS mode you need to set it up as a "Serial KISS TNC" interface in xastir instead of a serial TNC.
