I have tried a few more changes but still no luck. I am now using the
macrodef task which reduced the build file size considerably and also
speeded it up by about 10 secounds.

Checking the time stamps on the generated source files I am 100% sure
xdoclet is writing the files in the correct place, (on top of previously
generated files).

I checked the time stamps of Xdoclet source files to make sure by build
process was not touching them and therefore causing a rebuild as this
would explain why running the master build always causes code generation,
where as the module build behaves correctly, however everyrting looked ok.

I'm a bit stuck now, short of looking through the source code to see how
Xdoclet decides when to generate code I can't think of much else.
