I have also reported similar things with a Matrox G400 Dualheaded but without using XINERAMA, just two seperate DISPLAYS. The thread was 2D problems with Matrox G400 (Anti-aliased Fonts and cursors so you can check and find more info.
A new thing that I have observed is that in a 3D program I am working on, sometimes the textures are rendered wrong and instead from the correct texture I see in the walls of my 3D world tiled whiteglass mouse cursors.
