There is one more problem: In uxterm and GNU Emacs (23.4., 24.3.50), launched 
from ~/.xinitrc.d/50-clients.sh, the shell has / as working directory. In 
XQuartz 2.7.4 it was $HOME…


Besides there seems to be a more general problem, maybe related to the use of 
Blackbox or Fluxbox as window manager: The X server has problems to determine 
which X client I clicked. This happens when a few X clients are open and 
partially hide each-others. The select or click event is not necessarily 
received by the top-most client. And picking the title bar does not bring this 
window to the front.

I don't like quartz-wm, because it pollutes the dock with closed windows, which 
I then have to search there. The dock space is in its limitation much more 
valuable then the large desktop, so I prefer to leave the closed windows on the 
cheap desktop. This is more economical. And faster when I want to open the 
window again because I do not have to search through almost not recognisable 
thumbnails. So I save time on the desktop and lose some in dock, which is 
neither economical.
