I think the best would be if you set up dedicated branch just for this sub-project (without anything yade-related), make copy of miniWm3 into it. Then write the wrapper. Then make standalone binary that will be compiled with either wm3 or eigen, which will output bunch of numbers. There is no reason for this to be inside yade, I think, and it will also make your developement much faster.
I will setup the branch for you, including simple scons file. Is that OK? Give me a few minutes.
