I've been using these two as well. There was an article not too long
ago about a bundle of Yojimbo with Tinderbox:
"The tag team Carbon combination from hell" - O'Reilly Mac ...For the
purposes of this software bundle, Yojimbo is supposed to act as an
inbox for Tinderbox. I

That's how I use Yojimbo as well. For quickly saving web pages,
serial numbers, etc that I want to Save Right Now without thinking
about it. I use DT for organizing, and with PDFs from my ScanSnap.
This keeps Yojimbo slimmer as well, as it does seem to slow down
searching.
