The simple answer is there isn't any way (to accomplish this without an ugly series of scripts, hacks and witchcraft). Yojimbo is meant to simply store, organize (via tags/folders) and display PDF files. There are no built in editing, annotating, or other facilities to alter PDF documents within Yojimbo. It simply isn't meant as that type of product. Anything you do to export a PDF and change it is going to require re-importing the PDF and may lose any changes if they are not stored within the PDF itself.
Yojimbo is a wonderful tool but it isn't meant to be the tool for every job out there.
