I did some tests and my draft ended up in the Deleted Items folder every time except once. When I selected the message and hit the "delete" key not the backspace key, a window popped asking if I wanted to permanently delete. Have you turned off the pref for notification? Preferences --> Notification Require confirmation when deleting. I know I'm always forgetting to actually open a draft message to edit it.
