What version of Zenoss are you running? Have you set Zenoss to alert on restart of the processes? I'll assume yes based on your statement that you received alerts when they were restarted.
I believe that when you have the zAlertOnRestart = true Zenoss remember the PID of the process. These PID's are learned at the time of modeling. Since you've restarted the service PID's that Zenoss knows are wrong, so it will continue to alert until it's modeled again. Is this design or bug I dunno, but I can see a need for doing it this way and I can see a need to have it auto update PID's too.
