There are tools that parse emerge.log, but you can read /var/log/emerge.log;
this is actually what I'd do.

I suppose that should be all, yes. To be on the safe side, I'd recommend
to reinstall all these packages.

BUT: I don't know jack about java. So my recommendation might be very
wrong - somebody please correct me, if I'm wrong.
