I checked on the K-5 IIs I have here and AF-C works with the AF IR beam on the flash and the flash fires. I would imagine the K-3 is the same because I usually leave it in AF-C. Mine is at a friend's house right now though so I cannot check. Have you tried a pentax flash with it? It might be that it isn't liking your flash.
