I know there are more than this, but just a few are don't use the words Running head, Abstract & References are not bolded, and Figure captions go at the bottom of the figure not at the top. I also thought that figures don't have gridlines.
The APA blog does comment on how these rules are more flexible (and does mention how the paper doesn't match), which has caused the following quote to be used frequently in our department (and any pirate movie quote just makes it better).
