Depends on if you still have any NT 4 DC's if you do you can't do anything. You will need to get rid of them first to be able to go to 2000 functional level and get rid of all 2000 DC to go to 2003 functional level then you will have to deal with communition issues with server signing on the Win 98/95 and Linux machines. No real problem but some things to fix first.
I personally would upgrade the NT 4 domains first and get rid of all the Win98/95 boxes before even thinking about doing anything else first.
