FWIW I'm running a similar system with three possible differences. I'm using XP(32), I have 2.0Gb ram, and my OS and scratch are on an 80Gb RAID mirror, with all A-P activity along with all video on two striped RAID 500Gb drives. All drives are SATA.
My project finals are 2 - 3 hours with 4 - 5 hours of input footage, and I don't experience those sort of delays. I only notice minimal delays when A-P is conforming a recently loaded clip.
