Yes, doesn't sound normal at all - these sort of problem are normally codec 
issues (which is precisely why you don't want to install too many). 
Different players may choose different codecs to play back your files.

What player are you using to play your file?  What settings is your output 
mpeg2 file (resolution etc)?  Can you play DVDs smoothly with the same 
player?  Have you tried your file in a different player, eg. Windows Media 
Player?

If you want full control over the codecs a player uses, try ZoomPlayer - 
even if you don't immediately understand how to set it up, it will at least 
tell you what codecs it's using for each file it plays:
