What is your export audio? Stereo or mono? Do you hear the audio in Premiere?
If you export a short bit from Premiere is the audio there? The breakout to mono creates two tracks per original stereo - if you had only 3 mono audio tracks, you are missing something? I regularly use stereo tracks as mono, but I use channel mapping - no master clip issues, and I have a custom sequence preset so I don't have to delete the extra stereo tracks. I wonder if you had the original stereo audio on the timeline rather than the mono clips.
