Are you seeing Ethernet problems with fiber connections as well, or just the copper?  We put up an EPMP 3000 early last year.  It had Ethernet problems for about the first 3 or 4 weeks of putting it up, but has seemed fine since then.  This was on Copper connection.  I was just having Ethernet problems in general, 1g, 100m, 10m.  It would instantly negotiate the speed, but have lots of packet loss. I attributed it to corrosion on the Cat5 pins that summer temperature fluctuations cleared up.
