changes and I shouldn't if the files in the document root were used.

No, the command above assumed that Agilo is at the domain's root. /chrome is just the url prefix for all static resources in trac.

If Agilo runs under /foo/bar/..., the alias needs to be /foo/bar/chrome/

But actually using trac-admin deploy is just an optimization, so try to get it first done by modifying files directly.
